Let's put together a list of super hero comics featuring women who are actual characters, not just cheese cake. I'll start the ball rolling, and you can add any you think of, ok? I'll go through the list later and review the ones I especially like, and anyone who has a comic they love/create can do the same.

The Adventures Of Super Hero Girl by Faith Erin Hicks.
Pancakes (short story, completed) by Kat Leyh.

Strong Female Protagonist by Brennan Lee Mulligan & Molly Ostertag.
The Nonadventures Of Wonderella by Justin Pierce.
The Adventures Of Gyno-Star by Rebecca Cohen.

I purposely excluded a few super-hero comics featuring female cast members because they're included entirely for T&A. However, this list looks pretty paltry. What have you got?

I recced a bunch of magical girl webcomics recently -- here's the original rec post, for anyone who wants longer descriptions =)

Sparkling Generation Valkyrie Yuuki -- Comedy/drama story, ongoing.

Mechagical Girl Lisa A.N.T. - Comedy story, discontinued.

Angel Moxie - Comedy/drama story, finished.

Gorgeous Princess Creamy Beamy - Comedy, short arcs, discontinued.

Some fancomics: one for Kim Possible, and a bunch for Sailor Moon: Four King Hell, New Moonlight, Sailor Moon CS, Saga of the Orb of Time.

Zebra Girl tries to be a superhero for a while.

Girly is more "roving do-gooder adventurers", but still fabulous.

Shadoweyes is also fabulous.

...and the search for these has made me realize I don't follow a whole lot of superhero comics period. So if there are a ton of cringeworthy male-dominated ones out there, I'm blissfully ignorant XD
